Direzione di ricerca

The issue says both modules and their nf-test tests are already written, and the author plans to open a draft PR after the Bioconda recipe merges and a BioContainers image exists. Start by checking the recipe status and image availability, then review the module and test files in the eventual PR. Done means the draft can be made ready and the modules detect chemistry and fetch verified barcode lists as described.

Further Information

tchem (tussl-chemistry) is an Apache-2.0 Rust tool. It works out a single-cell RNA library's chemistry from the first ~100k reads, with no index: the kit, the read geometry, the barcode lists, the cDNA strand and the library type. It covers several vendors. It also spots swapped R1/R2 and sets aside I1/I2 index reads.

There are two modules:

  • tchem/fetchlists downloads the vendors' barcode lists once and checks each one against a registered sha256. The lists belong to the vendors and are never redistributed. It can optionally take a Cell Ranger install for the lists only Cell Ranger ships (10x Flex).
  • tchem/detect takes one lane's reads (R1/R2 FASTQ in any order, or one long-read FASTQ/BAM) plus the lists, and writes a versioned *.chemistry.json report for each sample.

The motivation is --protocol auto in nf-core/scrnaseq (nf-core/scrnaseq#388). The pipeline would read the report and route each sample to the right protocol for alevin, kallisto, STAR or Cell Ranger.

Both modules and their nf-test tests are already written. I'll open the PR as a draft and mark it ready once the Bioconda recipe merges and the BioContainers image exists.
