Start by reading help/src/gromacs-prepare.md to see current protein/mineral-only limitations and locate the GROMACS Prepare code. Examine how topologies are built and where external tools (gmx x2top, acpype) could be hooked in. Done means arbitrary small molecules (alkanes, docked ligands) get valid topologies, coordinated with #455.

GROMACS Prepare handles proteins and minerals only (help/src/gromacs-prepare.md: ligands and force fields built by ECCE are not supported). Two planned uses need a topology for an arbitrary small molecule:

  • a diffusion/viscosity teaching example: water vs long alkane chains (C16 or C30), mean-square displacement of each;
  • the docking hand-off (#455 stage 2): a docked ligand in its protein for an MD run of the complex.

Routes: OPLS-AA through gmx x2top for simple hydrocarbons (types alkane C/H from the GROMACS force-field files); GAFF (acpype or an equivalent) for general organic ligands. A box of N copies of one molecule (gmx insert-molecules) for the neat liquids.
