ランタイムのバージョンは app/linux/flathub.yml の冒頭付近（3行目あたり）で固定されています。issue では、サポートされているブランチを一覧したfreedesktop-sdkのリリースページへのリンクが示されています。ランタイムと対応する拡張のブランチを 24.08 から 25.08 などのサポートされたバージョンに変更し、その後 flatpak-builder で Flatpak のビルドが引き続き成功することを確認してください。マニフェストが新しいランタイム上でビルドでき、EOL の警告が表示されなくなれば完了です。

I manually installed the flatpak provided in the releases. But now, when running flatpak update I get the following warning:
