Read the protocol’s Materials section, Step 1, and the review note at L96, then compare them with ADR 0017 and the parent issue #54. Revise Materials to include the specified input conditions, settle whether matrix orientation belongs in the protocol, and remove Step 1’s restatement; keep the procedure constraint and computation-time missingness check. Done when Materials and the remaining steps follow the ADR without duplicated conditions.

Part of #54. Validates today; this is the ADR 0017 revision.

Materials uses must four times (L35 twice, L37, L38), and this protocol is close to conforming. The gaps:

Untiered in Materials

  • L34 "A feature-by-sample measurement matrix with one row per feature and one column per sample." must; Step 1 L43 verifies it. The review note at L96 questions whether orientation belongs in the protocol at all, which is worth settling in the same revision.
  • L37 "filter: either variance or mean. Select exactly one." must.

Only in Step 1, missing from Materials

  • L43 adds "quality control" to the list of upstream steps that must be complete; Materials L35 names normalization and transformation only.
  • L58 (Step 2) refers to "the study's missing-data policy", an input Materials does not list. The per-feature missingness check itself is computation-time and stays.

Not conditions on inputs

  • L45 "Do not use sample labels, group assignments, outcomes, or preliminary test statistics to determine which features pass the filter" is a constraint on the procedure and stays.

Step 1 then restates Materials and can go, per the ADR.
