Reproduce the issue with the jsgit clone [email protected]:creationix/js-git.git entry point and TRACE=1, using the reported Node.js and macOS context. Trace why the cloned files are removed and staged at completion; done means cloning leaves the working directory populated without requiring git reset HEAD.

I'm left with a git directory working, but all the files removed and awaiting in staging. A git reset HEAD leaves me a perfectly sane directory.
