Start by reproducing the reported behavior with codespell 2.2.4: compare files directly under a hidden directory with files under its non-hidden subdirectories, both with and without --skip .git. The issue names no source files or tests, so locate the directory traversal entry point and related tests from there. Done means files beneath hidden directories are handled consistently with the expected default behavior discussed in PR 1555.

I would think from https://github.com/codespell-project/codespell/pull/1555 that this should be the default behavior. However, although --skip .git, for example, does work properly, not applying this leads to files under non-hidden subdirectories of .git being included in the search. Files directly under a hidden directory do not get included (AFAICT).
