Research direction

Start by reading the existing matchAfreq function and tracing how dsmp and afreq are validated and consumed. Check whether adding alleles with zero frequencies produces sensible relatedness results across representative inputs, then document the expected behavior and determine whether the inverse belongs in Dcifer.

Written by the indexing model from the issue text.

Description

Hi Inna,

I have encountered an error caused by alleles present in dsmp, but not present in the afreq I am using.
It seems that the baseline samples I'm using for calculating the population allele frequencies do not have these alleles.

I've looked at the matchAfreq function, but I needed the inverse of that, so I've created a function that added alleles with zero frequencies to the afreq, based on the dsmp used.

Questions:

  1. I've tried using the modified afreq and it seemed to work, but will that return sensible results? The numbers look similar
  2. Do you think this worthwhile to incorporate to Dcifer? I'm happy to create a pull request!
