Research direction

Start at the BiocManager::valid() entry point and reproduce the stated dependency chain where A depends on B and B depends on C, then remove B. Done means valid() reports the missing dependency even when A and C are current; the issue does not name specific files or tests, so locate the relevant implementation and test coverage first.

Written by the indexing model from the issue text.

Description

Suppose Package A depends on B depends on C. The user installs A (hence B & C) then removes B. BiocManager::valid() does not detect this situation, because A and C are at the most recent version, but the installation is clearly broken.

I would be happy to work on a pull request if this is useful.
