Yes, when running multiple communities in an org, you may name two navigation menus the same thing such as "Social Media Nav". In the backend of Salesforce, their system names are stored as "social_media_nav" and "social_media_nav1". As a result, it becomes difficult for a user with experience builder permissions to know the correct system name to place into the Theme Settings.

Provide users a picklist that corresponds to navigation menus created in Experience Builder for that community.
